The latency you are experiencing is not coming from the B2M - at least not the "unacceptable" amount. You need to check and see what you have set up in Cubase or any software that supports your I/O. I use RME interfaces that are near ZERO - but they are really somewhere near 6-10ms delay b...

Since you have a two-input amp, maybe run the synth module into the second channel (different EQ). BUT... put a volume pedal in between the synth and the amp. There maybe be times when you want only your bass, then you can control the volume or mute the synth with the volume pedal.

If you have ONE input on your bass head, you'll need some sort of mixer. With a mixer you can have BOTH your electric bass AND sound module available - simultaneously, or each one individually. Is there any way to defeat the 'sleep mode' (or battery save mode)?
I don't use a battery as it is (using a 1-Spot to power the B2M).
Although it's a smart thing, I have to manually restart the B2M occasionally if I wait too long.

If you are trying to record a bass and then convert that to MIDI (or even in real-time) to play a soft synth, sample player, or external synth, you would be better off with a specific program that converts audio to MIDI.
