Just got my Wahoo and I like it so far.
But the bypass switch dis/engages with (imo) considerable latency.
Is this just a normal flaw of the Wahoo or should I contact the retailer?
I powered it via an MXR iso-brick on a 9V/450mA-slot.

There are relays that need to switch and a soft-mute circuit that needs to mute/unmute, and the filters need to sweep to the correct position, and all that takes time... but it shouldn't be "considerable latency".
Where do you feel this latency? From engaging the footswitch until something happens (you can hear the relays click if you don't have other noises around); or for the time it takes to switch between no-effect and effect?

Alright, so I guess "flaw" is an inappropriate term here, sorry 
I had the problem with both, hit the switch->effekt and hit the switch->no effect. I hear the relays clicking and I think the problem might have been how I switch. But I gotta run now, gonna test it this evening.

Alright, so I was a bit hasty with that question, sorry.
The problem was definitely the switching. The Wahoo toggles bypass when the switch is released, not when it's triggered. That will take some getting used to.
As a workaround I disabled the footswitch preset select function for now.

Ah ha! Yes
If you disable the footswitch preset select, effect enable will operate on the down-press, rather than the up-press. This has been designed to be a good workaround for this (at the request of various users).
As far as I can remember, if there is no "hold" function for the footswitch, it will operate on the down press. But if there is a hold function it needs to operate on the up (because it doesn't know if you are going to hold it until you do).
